When a character learns a spell from a book or scroll, how do you reflect that knowledge with their spell list in DnD Beyond? Because a class like wizard already theoretically knows every spell on their list, they just need to prepare them so just knowing a spell isn’t really enough of a reward for spending the time and money, I don’t think. Is there a way to override the amount of spells learned or prepared to reflect knowledge? Or is it something that would need to be manual?
You're confusing the druids and clerics with wizards. Druids and clerics know every spell available to them and can switch out on long rest. Wizards on the other hand only gain 2 "free" spells learned every level but can learn every spell available through their class feature. At which, during a long rest you can prepare which active ones you want to use.
The builder does this by having 3 options in spell selection (other classes only have 2); 'prepared spells', 'spellbook' and 'add spells'.
By going to 'add spells' you'll notice that other than cantrips you can pick every single spell on the list. (You shouldn't immediately. Only 2 every level up then the corresponding spell once you learn it from a book or scroll). These represent the spells that you now know. It will say cantrips: x/y . spells prepared: x/y (z spells known).
After that, go to 'spellbook' to actually pick the number of spells that you're allowed to have prepared. This allows you to sort through ALL the spells that you actually KNOW.
Finally, going to 'prepared spells' is a concise list of all the spells you have available to use for the day.

What Noxx89 said. Wizards have to find and learn spells to add to their spellbook. Try it out in the D&D Beyond character sheet and you'll see.
