So I am beginning a Lost Mines of Phandelver campaign. One of the players asked to use the custom lineages, which I do not mind. I did not realize that it allows picking a feat at level one. The other players are not using the custom lineage should I allow them to take a feat at level one?
That's probably something that should have been discussed with the party during a session 0 or other group conversation. But that don't un-spill the milk.
You can restrict any race or lineage as it suits the restrictions of your world, as it has been described to your players. If you feel that a portion is over powered or gives one player an unfair advantage over others, then do as you will. I would suggest an honest and upfront approach to your conversation with your player regardless of the decision you make.

The custom lineage feat is basically a stand-in for racial features. They get it at the cost of not having a half-orc's "get up at 1 hp when knocked to 0" thing, or a hill dwarf's extra hp per level, and so on. Variant human is the same deal as well.
Though to be clear, you're not mixing up custom lineage with the "customize your origin" thing, are you? They're two separate things.
I 100% agree with Kaavel, but I also don't see a big problem with respect to game balance here. Variant humans also get a level 1 feat. The custom lineage has only one +2 ability score increase (many races have a +1 and a +2), and does not get many racially specific perks that come with other choices (The PCs in my game have a Goliath, Leonin and a Yaun-Ti, which makes for all sorts of racial abilities).
Because the custom lineage is out of Tasha's, it is as official as can be. I highly recommend against handing out feats to the other players, as it would likely overpower the other players' races against the player with the custom lineage.
My only concern would be understanding the player's backstory, as in, "Okay, if you're not any of the races listed in the game, what the heck are you?" And how does that fit into your campaign world, which is probably the Forgotten Realms if you are playing LMoP.

No. The custom lineage get it otherwise it would be worthless
