So, the rogue picked up the ashes of a Flame Skull and put them in his Handy Haversack. Flame Skulls are undead, and they rejuvenate an hour after being "killed".
Can the Flameskull escape the next time the bag is opened? Could the Flameskull shoot a fireball out of the bag? If the Flameskull somehow ruptured the bag from the inside, the rules for the bag say everything in it would be destroyed.
What are some worst-case scenarios (from the Party's point of view)?
A flameskull should meet the requirements for fitting through the opening of the haversack. Due to its undead nature, the flameskull would not require any air, so I guess it would just hang out in there until it had a chance to get out. As for what happens then, it's up to your DM :)

Looks like it has mage hand, so I’d say it can probably open the haversack from the inside. Then fly out and cause chaos. Probably while the party is asleep. You could try to let it blast it’s way out, but then there’s going to be a lot of issues around its spells targeting objects, if the haversack is “unattended” or not, damage to magic items, etc. Seems like a few cans of worms get opened up that way. And you could end up setting some rules precedents. But if it just uses mage hand to open it from the inside then pops out during a long rest, that can be a fun way to deal with it. And mess with the long rest, which is nice to do once in a while to keep the party on their toes.
Flameskulls are pretty smart, so I figure they would guess they are in an interdimensinal storage and so not just fireball or firebolt into the darkness and risk destroying the magic item.
So, it will sIt there for a while, have a nice rest, recover all spell slots, open the sack a bit, wait for everything to go quiet, float out, and fireball ground zero. :-)

I just thought of an even sneaker addition: After casting the fireball, the flameskull moves back into the haversack.
GM: You all get woken by a flash of heat and pain. You all take X fire damage. What do you do? Players: We look around, what just happened? GM: You see the inside of your tiny hut, lit by the flames of your possessions that are now all on fire. From the scorch marks outside the hut, a fireball went off, centred inside the hut. You see no foes, no monsters, no creatures apart from all of you. What do you do? Players: *Screams of paranoia and anguish*
A flameskull carries out the directives given to it when it was created, and it interprets those commands to the letter. A flameskull's master must craft its instructions with care to ensure that the creature carries out its tasks properly.
Before deciding what the flameskull does, consider it's original orders. Typically they are created to guard treasure. Have the players taken the treasure? Will it consider to 'guard' it? How will it guard it?attack the players or something stranger? WIll it use mind control spells to take over the party and get them to return the treasure? Perhaps killing those that resist?
