Currently in the character page on dnd beyond the pole arm master bonus attack does not receive the +2 bonus to damage depsite it being a one handed attack. Is this a mistake or was it intended?
Usually, the polearm master bonus attack is a two-handed attack, so you should be more specific. Are you wielding a spear or quarterstaff?
That said, the bonus action attack added to the DDB character sheet has no idea what weapon you're using with it, because the DDB character sheet is, quite often, bad. You can customize it (probably? this may be another place where it's bad) to add the damage bonus, but you'll have to do that yourself.
Mistake. Pole Arm Master bonus attacks are coded by dndbeyond some sorta way where they don't recognize all the weapon properties of your weapon, or the class features of your character.
The difference between a regular Attack Action use of the pointy end and the feat-granted Bonus Action use of the butt end are:
The butt end attack is not an "attack made as part of the Attack Action," for features that look for that, it is a wholly separate Bonus Action attack
The butt end attack does d4, instead of the normal damage die of the weapon
And that's it, the answer to each and every other "Does X apply to the haft attack?" question is "Yes," unless one of the two bullet points above would dictate otherwise.
The issue is actually in-between what Saga & CC said. The bonus action attack granted by PAM is a discrete action unrelated to any actual weapon you have equipped (always 1d4 damage), so it has a tendency to be "wrong" in a lot of ways...
For instance, for my PAM Monk using either a spear or quarterstaff, the bonus action appears on my sheet as only +3 to hit (just the proficiency bonus) because the PAM BA is hardcoded to use STR. This is despite the fact that the BA explicitly says: "This attack uses the same ability modifier as the primary attack." So even though my Monk uses DEX (20), the sheet hardcodes it to use his STR (10). You have to either customize it directly on the sheet, or you can also just create a custom bonus action for it from scratch.
[edit] Tangential side-note: I never actually use that BA on my Monk because, well... Martial Arts, but it's still a great feat for the Opportunity Attack feature on its own :P

So how do I fix it? I am using the dueling fighting style with a spear and PAM. The +2 for dueling is automatically added to the pointy attack but not to the butt-end attack. Just for clarity the rules on dueling are "When you are wielding a melee weapon in one hand and no other weapons, you gain a +2 bonus to damage rolls with that weapon." Nothing about bonus actions or pam limitations. So how do I change the damage on the sheet?

Do you mean the software isn't picking up on it or are you saying the bonus 1d4 attack is not using the same weapon, therefor does not get the dueling bonus? Because PAM specifies that it is using the same weapon and same modifier, just different damage stats, meaning the bonus 2+ from dueling should apply to the 1d4 bonus attack. It's probably not what they had anticipated and is an oversight, that will likely be changed in 6e, but if you wanted to be technical, I would say 100% the +2 still applies to the bonus attack. I might be missing something though, what is your assessment?

The PAM bonus action attack has nothing to do with the weapon in how DnDBeyond is designed. It is a special action granted by the PAM feat. That of course is not what the rules say, but DnDBeyond's framework is super simple which prevents a lot of thing from directly interacting with each other but that should interact with each other based on the rules.
