Why are there melee, ranged and natural attack subtypes under the "damage" type modifier in the homebrew edit section when there is already melee attack, ranged attack and natural attack type modifier types?
Because something, somewhere, at sometime required those modifiers to be in that field in order to work. The homebrew tools are just slightly trimmed back versions of the content entry tools and as such there are lots of bespoke options that don't do anything normally, but exist to make one or two features work. Some even only existed to make a feature work that has since been overhauled to work more intuitively.
Yes, plus I don't know why it let's you make sub-classes, but not classes? There isn't any real reason not to allow people to make their own homebrew classes.

Check out this thread for the discussion on classes. The problem with a homebrew tool overhaul is that the whole site needs to be overhauled first since the tool uses the same feature (although limited) that the DDB developers do, as far as I know. They are linked so changing one changes the other
