They're not at all explained in the supplement (which given the general editorial quality isn't surprising) but it seems they're just a marker to track how close a monster is to regenerating. It seems once reduced to 0 hit points, a monster might gain a recovery point at the start of its turn. When it reaches a certain number (seems to be universally four), it will the regain its hit points or some other form of benefit. It then loses all its recovery points.
Sounds like a Call of Cthulhu DM tool that got left in.
But given that a buddy of mine got conformation that the devs have a HUGE pile of 3rd-party corrections, tweaks & a certain 2024 update to get through on top of other fixes & dev tasks, I'd not expect cleanup of Cthulhu by Torchlight anytime soon.

Yeah, I think you're understanding correctly. There's a total pool of hit dice that you have. When you take a short rest you can spend any amount of that pool to heal yourself. When you take a long rest you get half of the maximum back into the pool.
Recovery dice appear completely unrelated to hit point dice.
