My player says that this sentence is subjective. If we follow English grammar, this could mean that the target can't be charmed/frightened IN GENERAL, regardless of creature type, and that the "them" in the sentence refers only to the possession part of it.
As in: • can't be charmed in general. • can't be frightened in general. • can't be possessed by aberrations, celestials, elementals, fey, fiends, and undead.
I think that's obviously not what the writers meant, but it's an interesting point of view.
When such a creature can see the target or comes within 60 feet of it, the creature must succeed on a Wisdom saving throw or become frightened. The creature remains frightened while it can see the target or is within 60 feet of it. While frightened by the target, [...]
So let's say a vampire casts Antipathy on a target (let's say, a human). Does that mean the creature is frightened, mechanically, by the spell caster (undead) or by the target of the spell (humanoid)?
Would Protection from E&G work against Antipathy cast by a creature type, or not?
And does Protection from E&G actually negate all charming and frightening, or just the ones from the creature types stated?
Personal interpretation: the creature is frightened by the aura. Not by the the caster, nor by the target of the spell, but by the aura. As such, PFE&G wouldn’t help (because also your player is off his rocker and PFE&G doesn’t negate charming and frightening in general, only from critters with an appropriate alignment doing the charming or frightening).
Literally though, Antipathy says: “While frightened by the target”. I don’t think that’s intentional, but using a literal reading one could argue the target’s alignment could result in PFE&G preventing Antipathy from working.

Your player is wrong. All the conditions listed must come from "them". How else can you create a list of conditions from them to which you are immune?
For the Antipathy spell, I would say that the Protection spell does not prevent the frightened state.
