A player of mine and I worked out a playable living spellbook race. So far, it's been a lot of fun. However, whenever we select this race for this character, all of his ability checks have a +3 modifier. We've been getting around this by subtracting 3 from all rolls, but it would be nice to have it work.
For testing, I copied the race and checked each of the abilities, but then when I tried to select the copy, it was adding 5 to everything. Not sure why.

It's because you set up the modifier as "Bonus -> Ability Checks -> INT". This would indicate that the race would add their Intelligence modifier to all ability checks. To get the ability score increase as you wanted, you would need to set it up as "Bonus -> Intelligence Score" with a fixed value of "2".
