I've googled and maybe I'm not phrasing my question the proper way, but I can't find any results :(.
Basically, Ki-Empowered Strikes, or more specifically: Magic Kensei Weapons, changes your slashing, piercing, and blunt damage into magical damage to bypass resistances. Does this affect bonus damage caused by weapons or unarmed strikes?
An easier way of explaining it: My DM recently gave me a whip for my kensei monk because we finished a big campaign. We're level 7. The whip is a 1d6 because of my monk die, and each hit deals an additional 1d4 slashing damage (1d6+1d4). The whip's slashing damage turns into magical because of Magic Kensei Weapons, but does the additional damage (+1d4) also turn into magical damage? Or does it remain slashing?
I can read it either way, but I would innately believe that because it's a kensei weapon, Magic Kensei Weapons would make the additional damage would become magical as it's a part of the whip.
It depends on the source of additional damage, but if it says "weapon damage" then any properties that apply to the weapon should also apply to the added damage, so it would be magical.

First question is, where does the +1d4 damage come from? If the weapon is already magical, your abilities don't matter for this question.
Second question is, how precise is your language? The word "additional" here carries rules weight. The easiest way to answer this question is to ask your DM if the +1d4 damage can crit - do you roll another d4 when you roll a natural 20? If so, the damage is additional. If not, it's a rider - the damage isn't part of the whip.
Here's what Magic Kensei Weapons actually does (it's quite different from what you claimed it does): "Your attacks with your kensei weapons count as magical for the purpose of overcoming resistance and immunity to nonmagical attacks and damage." That's why all I need is the answer to those two questions - for example, contrary to your post, it's immaterial what the damage type of the 1d4 damage is. You could be wielding a whip literally made of poison, and your ability would still render the whip's attacks magical. I don't know of any monsters that care about nonmagical vs magical poison, but at a minimum your DM could homebrew it.
