me and my party recently leveled up to lvl 5 and doing so granted me the ability to use Stunning Strike as well as striking twice.
Now I don't really understand, how to use Stunning Strike in battle. For the first battle, I used it after striking twice by offering a KI and striked once, basically like Flurry of blows as bonus action. While searching through the Internet I read that I could KI infuse one main strike after successfully hitting, so I would be free to use another KI point to use for example Flurry of Blows afterwards.
That would be: 1 strike (main), 1 Stunning Strike (main), 2 Flurry of Blows.
Is that correct?
Also: Am I able to split up my Initiative to change between foes on the same attack? I have 12m, so I run to enemy 1 for 6m, use two strikes, kill him and run again 6m to hit enemy 2 with my bonus action...

Yes, you can choose to spend 1 ki point to apply Stunning Strike to one of your Attack Action hits and then spend another ki point to use Flurry of Blows.
Any time you hit with a melee weapon or an unarmed strike you can choose to spend a ki point on Stunning Strike, assuming you have ki available to do so.
As for your second question, yes you can moved between any of the attacks you make on your turn. You can even move between attacks you make as part of the same action or bonus action. So with four attacks you can attack four different enemies moving between each attack. You have to be careful of opportunity attacks though, but this is part of what makes Mobile a good feat for monks.
The beauty about it is you don't have to spend the point or declare the stunning attempt until you know the attack hits. Your attack options are
Attack action
Flurry bonus
Single unarmed strike bonus
So attack like normal. Declare your attack action, roll to hit. When the dm says "that hits" roll your damage and them tell him you're spending 1 ki point to make that hit a stunning strike, the dm will then roll a saving throw.. This can be done with all of the aforementioned attack options as long as you have a ki point available, asmany times per turn as you like but only once per hit.
