I've been playing this new character for a few sessions, and when I get to leveling up, I forgot that I wanted to use manual rolled health. I switched that, rolled a godly 12 (my hit dice are 2d6 ((wizard)) ) but then I realize my HP mod is +4 when I have a constitution score of 14. Right now I'm just using HP override, but I'd really like to understand why https://www.dndbeyond.com/characters/126248553/pHT3kZ
At level 1, your Hit Points are 6 + your CON modifier (+3), so in your case you should start with 9 HP.
From the PHB:
At 1st level, your character has 1 Hit Die, and the die type is determined by your class. You start with hit points equal to the highest roll of that die, as indicated in your class description. (You also add your Constitution modifier, which you'll determine in step 3.) This is also your hit point maximum.
Then, at level 2, you choose to roll 1d6 + CON modifier (+3) or you assume the value 4 (average result for a 1d6) + CON modifier (+3)
From the PHB:
Each time you gain a level, you gain 1 additional Hit Die. Roll that Hit Die, add your Constitution modifier to the roll, and add the total (minimum of 1) to your hit point maximum. Alternatively, you can use the fixed value shown in your class entry, which is the average result of the die roll (rounded up).
This is a known problem. When you create a new character and change it to Manual, then choose your race and class. It defaults to 12 which would be the maximum, as if you were playing a Barbarian, which would be correct prior to any Ability Modifiers being added or changed in any way. It is a bit of a weird bug, but it has been that way for a few years now.

You add your con mod each level. So with a +2 con mod, you should have 4 more hp at level 2.
