So like I did say in the Title I am a mostly New Player. I only played with one Group I think 1-3 times at best. I don't really remember stuff from that since it's like 10 years ago or so and just reading now through classes and so on on sides like Beyond.
But to come to the relevant part. I liked the Idea of Multi Classing even it might not be optimal I don't really care as long as I can try to make it as good as possible and mostly having fun. Now my focus was on a Wizard and Cleric Multiclass. More Important in my Question the Total Character Level would be Level 6 with both Classes reaching Level 3. That would allow me to choose a Sub Class in both.
My Idea was to choose "School of Necromancy" as Wizard to get "Grim Harvest" at Level 2 and "Tempest Domain" as Cleric to get "Wrath of the Storm" at level 1. Which both I would have instantly from my understanding since I have already level 3 in both Classes at that point.
Now I want to know can "Wrath of the Storm" even trigger "Grim Harvest"? Because it says "when you kill one or more creatures with a spell of first level or higher". And I don't know if it still counts as actual spell since I get it through the Subclass and not using a spell I can use?
So, to start off by answering your question: No. Subclass features do not count as spells, so Wrath of the Storm will not interact at all with Grim Harvest.
That said: Any spells you have as a result of your Cleric class (either prepared normally or additional spells granted by the Tempest Domain Spells feature) are spells, and Grim Harvest isn't picky about where your spells come from. Cleric spells CAN trigger Grim Harvest. (So can spells granted by feats or magic items. The only requirement is that it's a leveled spell and not a cantrip.) The main benefit to this: You can gain your HP from spells like Guiding Bolt , the necromancy spell Inflict Wounds, or even spells that last over time like Spirit Guardians.
A side note: You mentioned the levels of the subclass features. With the release of the 2024 PHB, we have rules covering how to use older subclasses with the updated classes. If the subclass feature says it's granted at level 1 or 2, it's granted at 3 now. This is to match with all classes getting their subclasses at level 3 now, instead of different levels from 1-3 depending on the class. Based on the lines:

I'm under the impression you're using the 2024 classes. Just be aware that's how it works with the rules update.
Oh yes don't worry I know I get the stuff only if I reach Level 3 in a Class since that's the first time you can choose a Subclass meaning before that i would not be able to get any feats or so from my subclassb like you did say.
And sadly as I assumed it's not working together even it did sound like it's using magic but sounds like using magic isn't automatically a spell what makes sense if I think about dragon breath of a Dragonborn.
And I assume I use 2024 rules, well since I just using the Character builder on this side and got confused because someone on a different side told me something would be wrong with my character because the creator did let me use 2 Ability Increase, one from my Species and one from my Background? But I just copy pasted everything from one Species into another one. You only get those ability score increases once. If you're playing under 2014 rules, they come from your species; if you're playing under 2024 rules, they come from your background. If D&D Beyond's character builder is letting you choose both, that's a bug in the tool itself; the rules don't actually allow that.

Homebrew species do have some weird behavior with the character builder. I don't really know the specific as I've never tried to make one, but I've heard they can be wonky. I would just ignore the drop-downs for the species one (leave them unselected) and set your ability score bonuses in the background one.
When you say 2 ability score increases, you do kind of get 2. One score goes up by 2 points, and one score by 1 point. Do you mean that? Or do you mean you got 2 sets of +2/+1?
As others said, you should only get one set of +2/+1 and in ‘24 it should come from your background.
Technically, there’s also an option of 3 individual +1 bonuses. But if you take that, that’s the set. You only get one set.

So is there a way to still add them to my character outside of buying them? Because sadly I don't have the money right now to buy them. Can I somehow add them manually or something like that? Or what is the best way to address the missing Subclasses I would like to include in my multi class character?

Well, you would have to build it manually. It's not a great solution, since it requires a lot of work and knowledge of the homebrew system, but it's there.
An easier option might be to see if anyone you know owns the book(s) in question on D&D Beyond and can set up a campaign to share them with you.

Homebrew is private by default. All you have to do is not publish it -- you can still use it for yourself, and it's shared with anybody in a campaign you're in if it's in your homebrew collection.
(Publishing it is always optional, and almost always not something you should do, but you particularly shouldn't if you're replicating something from an official book.)
So best Case having a DM or group with the needed books shared in a campaign and then I could make a copy of them or from a friend if one of them has it digitally on here? And if I only find physical copies then I would need to try making it manually. Comparing stuff in the book with similar stuff on DnD Beyond. Like a Spell that has similar requirements or stuff like that.
Would you have any other recommendations for me as a new player in terms of character building?
If you're just making a character sheet and not playing on D+D beyond, there are other character sheet tools out there. You may need to manually enter things rather than just select choices.
If you're playing in person, a character sheet which is printer friendly may be an advantage.
