Hi I am wondering if a Creature like a Grung with a swim speed who is in the water but upper portion is not in water and they attack with a short bow at someone on land do they have underwater combat penalties? they are not attacking from beneath the surface and also are not attacking into the water.
Grung have a climbing speed not a swim speed (think tree frog not bullfrog). Otherwise everything else is valid. You maybe thinking of https://www.dndbeyond.com/monsters/bullywug
A realistic short bow (and arrows) will be quite unhappy about being carried around under water, whether or not they're under water when fired, but if you want to give your monsters waterproof bows, might as well give them waterproof bows that can be used properly (I suggest a crossbow rather than a shortbow, much easier to keep it out of the water).

Is it unreasonable for them to raise their weapon and arms above the water and attack?
If it is unreasonable, underwater penalties, otherwise, normal attack.
