I think technically you'd only be able to use one. Features with the same name aren't supposed to stack, with the only exception (that I know of) being Spellcasting. Arguably Ability Score Improvement, too, but that's a whole other can of worms.

My gut says they stack, just because I don't think being able to use the Mastery properties of 5 different weapons is all that more powerful than being able to use 3.
Would Weapon Adept only apply to weapons selected with the Fighters slots?(I would assume so)
I can conceivably see the need for 5+ masteries.
In the example maybe you take Great Axe and Hand Axe with the Barb slots, then take Greatsword, Longbow, Glaive and Maul with the Fighter slots. You've now got several 2 handed options (Bludgeoning, Slashing, and Reach), the ability to go for a single large die for Brutal Critical if you ever get there, thrown/light weapons for throwing and off hand use possibly, and a ranged Weapon if needed. I'll grant its not a HUGE benefit, but it's a nonzero benefit.
By the same token, I really don't see anything wrong with saying "only use one classes Weapon mastery", as you are naturally going to gravitate to something that fits both. A Ftr/Barb is going to gravitate to melee weapons, a Ftr/Monk to simple weapons, and a Ftr/Rog to weapons that qualify for Sneak Attack, as those weapons will let them get the most out of their abilities. And the fighter gets more at first level than any other class (all other classes get 2, which never changes, in weapons they are proficient in from that class. The Barbarian is the only one that has a rider on that with the melee restriction.
I'm going to let them stack (I'm using most of the test material in game). As someone else pointed out, it's not a huge deal if the fighter/rogue has a couple more masteries - he can only use some many weapons at a time, and it certainly isn't more broken by getting a new allotment of cantrips by dipping a caster class.
