I looked into this and, as far as I could tell, no, you can't give a nondefault proficiency. I handled this by making a +2 weapon for my player (he had originally had a proficiency mistake on his character sheet and didn't want to have to switch primary weapons because he loved the visual of his huge dragonborn using a handaxe). I said that the axe had been owned by the lifelong friend whose death was, according to the backstory, the impetus for the character to become a necromancer.
If there's a better way to handle it, I'd love to hear suggestions.
You could make a homebrew subclass that adds the new proficiencies, but that seems like more work than needed for a tiny change.
Instead, I would suggest making homebrew item and in the modifiers section do the following:
- For +2 to attack and damage: give it the modifier type Bonus, subtype Magic, fixed value of 2
- For proficiency: select modifier type Proficiency, subtype of the weapon or weapons you want, and then add that. If it’s multiple proficiencies, you need to do one modifier per weapon.
Once you make the item, add it to their sheet. If it’s not showing when you or they search, uncheck the Proficient filter box.
When the equip it, the proficiency should kick in and should be reflected in the weapon attack calculation at the top.

No - magic weapons inherit the properties of the weapon selected.
You can add extra damage of various types to the weapon if you like however.

Can you give a character created in the Character Builder proficiency in a weapon that is not a default proficiency?
