I'm trying to make a character and am only given the thief option for the archetype at level 3. Also I want the alert feat but it will only let me choose grappler. Why is this?
You would have to buy it again. Think of it like a video game - if you own the PS4 version and want to play it on PC or XBox, you would have to buy that version as well.

Thanks for clarifying. Still I wish they had some sort of cross licencing agreement.
They occasionally do, see for example the coupons you find in the physical Essential's Kit box that grants you the content in dnd beyond as well, along with a 50% off coupon for the PHB in DnD Beyond.
But one company needs to cover publishing and printing costs while the other needs to cover digital conversion and server hosting costs (among others), and they also have different revenue models... it is quite complicated if you really think about it.
Me, I just buy the stuff digitally nowadays, and buy only the most essential ones printed to add them to my shelf.

Assassin is in the Player's Handbook and is not a part of the free Basic Rules.
D&D Beyond can be used for free and contains information from the following "free to use" sources published by Wizards of the Coast: D&D 5th edition SRD, D&D 5th edition Basic Rules, and Elemental Evil Companion.
Content from other sources, such as the Player's Handbook, Dungeon Master's Guide, or Monster Manual, will need to be purchased from the Marketplace or accessed via another user sharing content with you via their Master Tier Subscription.
