When you choose this archetype at 3rd level, you gain proficiency in the Nature and Survival skills if you don’t already have it. Your proficiency bonus is doubled for any ability check you make that uses either of those proficiencies.

I have created a 4th level Variant Human Rogue. For the racial skill I chose Nature and picked the Folk Hero background granting proficiency in Survival. When I select the Scout subclass at 3rd level I get two messages notifying me that the Nature and Survival skills have been removed from my race and background and I should select different proficiencies.
By the rules this should not be happening. Since I have already chosen those skills as proficient at level 1, the Survivalist feature should not be resetting them based upon the emphasised section of the rules quote. Furthermore, even if that stipulation was not there, why is it resetting the race and background options (chosen at level 1) rather than giving me the choice at level 3? Surely it makes more sense for the later source of proficiency to be where the new selections should be made?
If we assume that the rule in the Backgrounds section that allows you to select a new proficiency if you gain an additional instance of the same proficiency is the general rule rather than a specific exception then this feature is an exception to that rule that is not being implemented correctly as it is effectively granting my character 2 free skill proficiencies it should not have.
I am also seeing the same thing happen when creating a character with the Criminal background (grants Thieves' Tools proficiency) and then multiclassing into Rogue (also grants Thieves' Tools proficiency). I'm unsure as to the RAW on the thieves' tools issue and the only WotC answer I can find is a tweet from a similarly unsure Mike Mearls: https://www.sageadvice.eu/2015/07/26/two-proficiency-tools/, although I lean towards the rule in the backgrounds section regarding duplicate proficiencies being a specific exception to the general rule as there is nothing to say that a Wood Elf Rogue gets to pick three new weapon proficiencies because they have proficiency in the shortbow, longsword and shortsword from two different sources.
This still happens. I was putting together an Rogue with the Outlander background and when I progress to level three and choose Scout it prompted me to choose a replacement skill. Also, I had given Expertise to Survival at level one. When the background skill was removed the site did not remove the Expertise choice I had already made.
As of May 2020, issue still persist. My character had proficiency with Nature and Survival skills from my Race and Background. Survivalist feature gives expertise in those skills and resets my selections, prompting me to choose different skills.
