You'd add them to the encounter builder just like how you would any other player character, putting them in the campaign. It will, of course, display them as an ally for the sake of difficultly scaling but you aren't supposed to be using the PC creation methods to make enemies anyway so if its something you'd want to do you'll have to do it something like this.
Personally whenever I have a PC that is an enemy(or ally even) I add a stand-in in the encounter builder that I name the name of the NPC I have a separate sheet for to keep them in the combat order.
