I am new to the site and i have some homebrew content i want to make and i can't seem to figure out how to use the homebrew subclass system its confusing me. any help would be nice, step by step instructions would be even better
That article has basic instructions for using the system. You can also post any questions that come up and people will generally get back to you with some tips or solutions for solving an issue you may run into.
How do I add things like Amphibious or additional breathing options..?
That sounds like a neat feature! For character sheets there is no area where it notes your breathing capabilities, so you should not need to add any modifiers for this to change the existing information. :)

If this is for your ability options, all you need to do is add additional levels to the "Level where options known". For example if you want two at level 3, one at level 5, and one at level 10 you would enter there: 3,3,5,10
If you're trying to do something with spells like ritual caster, the best bet is to make a copy of it and see what it looks like from the inside. It's been really helpful for me while learning the system. :)

1) I gotcha on those proficiencies. You've added multiple modifiers. But what you need are multiple options. Two choices above modifiers you'll see "Class Feature Options". Make one for each skill, and add an individual modifier to each one. Then the character will be prompted to select two (I see that you have the Options known at level set properly, great job) at level 3.
2) Purified Defenses. You can do the same thing as what I explain above for the proficiencies. The user will just need to return to the class page in the builder to swap them. So make an option for each one, add the modifier for Resistance one per option, and set that they get an option at "3" should cover you. :)
3) For the ritual caster bit. In the adding a spell to a feature page, which I see from this you have gotten familiar with, you would just need to mark a few things. You would mark "Spell Class" for the list you want to pull spell options from, OR instead of that list individual spell options under the first "Spell" option. If you go with the spell list option, you can limit what levels by entering in the relevant levels under "Spell Levels". The rest of your entry is up to how you want it to function, but I believe that should get you the multi-choice function as in Ritual Caster. Apologies if my theory is wrong!

The more pressing one is that I need to change or at least add to the skills available for a PC to chose from. How do I do this?

How would I go about adding swimming movement speed to a subclass that is equal to the character's base movement speed?
