I was going through the weapon choices for one of my characters, and I noticed that for damage, the Maul uses 2d6, and the Greataxe uses a 1d12. Besides the fact that one deals bludgeoning damage and the other deals slashing damage, why would there be a difference in the amount of dice used?

Due to features like Brutal Critical, the damage numbers encourage the trope of barbarians using big axes.

Various reasons. 2d6 does more average damage and benefits from GWF more. 1d12 gets more from brutal critical.
It is up to player preference.

Also, for abilities like Great Weapon Fighting, 2D6 is usually better than 1D12.
