This isn't really a hard rules question, more of "How would you play it?"
The Fates: Reality's fabric unravels and spins anew, allowing you to avoid or erase one event as if it never happened. (...)
I know the general response to this is "The GM decides, and it's up to him to say how much input the players have on his decision." But how would YOU play this?
Let's say that during the course of the campaign, the Fighter falls in love with the Princess and makes an enemy of the Evil Vizier. The Vizier accidentally kills the Princess and the Fighter sets out on a quest to bring him to justice, overcoming many challenges along the way until he finally defeats his enemy. He later chances upon the Deck of Many things and draws The Fates. He decides to undo the death of the Princess.
There's no way of answering that without knowing all the events that transpired between the event in question and The Fates being resolved. It would fall solely within the remit of the DM (hopefully working with the players) to reshape the world to follow this new timeline.
I'd say in this case it's similar to wish: the DM has the final say on the matter. This helps because the players can't do something like reverse the birth of the BBEG, thus ending the campaign.
