So I am currently writing a adventure and I was thinking on making a side quest where the players have to go through a small dungeon kill a bunch of skeletons, zombies and ghouls and finally fight a evil necromancer. But I have a cleric who is very fond of using turn undead (and even worse destroy undead on some of the more low leveled enemy's)and will blow through this dungeon. Any tips on how to work around this feature?

The 6 most hated words in all of d&d history: make me a dex saving throw .
Waves of enemies, or just multiple encounters in a row. He doesn't have all that many uses of it. The trick is to force him to use his scarce resources sparingly, i.e. when he is of greatest need. I would not recommend neutering his ability completely, but rather challenging him to use it well.
I'd also throw in some higher level undead who are either immune or have decent saves against turning.

Grotesquely disfigured and underappreciated assistant of the Overlord at:
Multiple encounters with no short rests. Use Undead mixed with other enemies, so Turn Undead just turns back one of the waves or gives them breathing room. Your player SHOULD feel powerful with his use of Destroy Undead. Or make an Undead wizard which raises undead. He can not be turned, but the wizard will just raise more.
Make the dungeon unhallowed ground. In my games, this renders the clerics spells and powers divined from his deity null and void, unless the evil is purged from the site, and the area consecrated. Alternatively, limit his capabilities on how often he can use his ability. In my games, a cleric can use his ability once per 24 hours, unless he curries special favour with his deity.
