The next moment, the shinobi jumps back out across the window, quickly pursued by a lithe elf wielding a glowing purple whip and a bulky elf in chain mail. As the shinobi attempts to run across the roof, the one in chain mail quickly closes the distances and attacks the shinobi with a huge greatsword, which glows white with divine fire. What do you do?

When a creature within 5 feet of you makes an attack against a target other than you (and that target doesn't have this feat), you can use your reaction to make a melee weapon attack against the attacking creature.
Trey will take a swipe at him as he attacks the roof, as his Reaction. (Not an Opportunity attack, so doesn't slow him)
