Warlock uses Gaze of Two Minds and hides in a small stone building, their ally hides on a nearby rooftop and turns invisible. The Warlock proceeds to attack the PCs using cantrips, like Toll the Dead. The Warlock is safe, though blind and deaf, inside the small stone building but they are seeing through their ally.
1) Does this work? Since the Warlock can see the targeted creature/creatures magically the Warlock can see them, but RAI does there literally have to be a clear and unimpeded path from the caster to the target if the spell isn't described as some magical effect leaves your hand and streaks to the target?
2) If the spell isn't being cast by the invisible ally on the roof they would stay invisible since they are just looking at the PCs, does the invisible ally need to do anything?
3) Is this scenario too evil? The PCs would be constantly attacked by something they couldn't see and would need to either find and eliminate the invisible, hiding and elevated ally or figure out to go into the building that doesn't have windows on the side they would be on. Or run away.

Not just RAI. RAW:
A Clear Path to the Target (https://www.dndbeyond.com/sources/basic-rules/spellcasting#AClearPathtotheTarget) To target something, you must have a clear path to it, so it can't be behind total cover. If you place an area of effect at a point that you can't see and an obstruction, such as a wall, is between you and that point, the point of origin comes into being on the near side of that obstruction.
But not just that. Gaze of Two Minds has to be maintained every turn with your action - so your only option would be Bonus Action spells anyway.
Gaze of Two Minds You can use your action to touch a willing humanoid and perceive through its senses until the end of your next turn. As long as the creature is on the same plane of existence as you, you can use your action on subsequent turns to maintain this connection, extending the duration until the end of your next turn. While perceiving through the other creature’s senses, you benefit from any special senses possessed by that creature, and you are blinded and deafened to your own surroundings.
I'd say "no"... Gaze of Two Minds does not treat you as though you are in that creature's space. So any magic cast still originates in your character's space and requires clear line of sight to reach the target, whether that target be a creature or a point in space, unless the spell overtly calls out that it can be aimed beyond those limitations, such as the Message Cantrip, which explains the limitations it has on how it can be used despite barriers in the way.
What you can combine this with, however, would be a multiclass dip into Trickery Cleric... A trickery Cleric can conjure an illusory duplicate of themselves, and cast magic as though it originated from the Duplicate's space, with the limit being that they're limited by their own sight as to what they can target. But if they're able to see through another creature's eyes in some way they can cast spells while fully hidden in the way you described.
The other big problem is that it takes a full Action every single round to maintain Gaze of Two Minds. So even if you pull off this trick, you can cast a single spell and then you'll lose the link. The same applies to something like Find Familiar, probably specifically to curtail ideas like this.
It doesn’t work with a spell that requires line of effect (most spells, including Toll the Dead) if you can’t draw LOE from caster to target… but if you take JC’s (wrong) interpretation that Sacred Flame doesn’t need line of effect, then it would work with that spell.
The core question (is gaze of two minds “seeing”?) is a clear yes. But it’s hard to find applications to weaponize that from a bunker… maybe moving a roving AOE spell that requires line of sight after it’s been legitimately cast?
Why not have a sorcerer hide on the roof and use subtle spell to rain down destruction. Casting spells wouldn't be noticed since subtle spell and casting spells with subtle spell doesn't reveal your hidden location.
Use minor illusion to set up the perfect hiding spot inside a 'chimney' or other rooftop object.
