Did anybody catch that the official mind flayer has attack bonuses that make no sense? What gives? Are they intelligence-based despite not being spell attacks?
Monster stat blocks are not obligated to follow the rules used by players. Mind Flayer is far from the worst. At least the numbers line up with being intelligence based.
Take a look at the Green Hag (Coven Variant). Their innate spellcasting is explicitly Charisma based with a DC of 12 even though by the normal calculation it should be 13. Ultimately the numbers the monsters use are what the designers decide they need to be.

The rules for templates (which barely exist) don't say to apply PB changes to stats.
This is annoying, but I guess I understand. In earlier editions, mind flayers were very weak in melee, and now they have an artificially high attack bonus and absurd tentacle damage. My problem is trying to make a homebrew mind flayer who focuses on melee weapons when their tentacles blow any weapon out of the water in 5e.

Yeah, probably. Monster stats can be whatever the creator wants for balance. There is actually no rules governing it.
