Hello, I am wondering how many spells a hag gets to cast. In the Monster Manual, it says,
While all three members of a hag coven are within 30 feet of one another, they can each cast the following spells from the wizard’s spell list but must share the spell slots among themselves:
Yes, slots can be used to cast any available spell, the same spell can be cast using two different slots. You don't use up your spells - you just use up your slots.
The hag could use its three 3rd level slots to cast three lightning bolts, or two counterspells and a bestow curse.
You can also use spell slots to cast spells of a lower level - a process called "upcasting". Some spells are more powerful (do more damage, target more creatures) if you cast them using a higher level slot.
So, for example, the hag could also use a 3rd level slot to cast Ray of Sickness at a higher level, and it would do an extra 2d8 damage, as laid out in the spell description.
Slots are like the fuel/ammo and spells are the machine/weapon. You only have 4 fuel, but 2 different machines you can put it in to do different things.

So 1st level has 4 slots. Only 2 spells are listed. What is in the other 2 slots? Extra Ray of Sickness spells, for example?

Any spell goes for any compatible slot. With the night hag in particular, you're probably going to use every level 3, 4, 5, and 6 spell slot to cast lightning bolt anyway, except for when you want to cast counterspell.

You can absolutely cast lightning bolt with a 6th level slot. Some spells (like lightning bolt) even do more damage, hit more targets, or last longer when you use higher level slots (read the spell).
You don't have to announce what slots are going to what spells anymore than you have to announce which arrows will be fired by which bows. You say the level at time of casting.

You don't put spells into slots.
When you want to cast any spell, you choose a slot that is the level of the spell or higher (and sometimes using a higher spell slot will make the spell better).
When a character casts a spell, he or she expends a slot of that spell's level or higher, effectively "filling" a slot with the spell. You can think of a spell slot as a groove of a certain size--small for a 1st-level slot, larger for a spell of higher level. A 1st-level spell fits into a slot of any size, but a 9th-level spell fits only in a 9th-level slot. So when Umara casts magic missile, a 1st-level spell, she spends one of her four 1st-level slots and has three remaining.

Eyebite is a 6th-level spell, so it requires at least a 6th-level spell slot. A level 4 slot doesn't have enough "oomph", basically.
