The spell states: You touch a willing creature who isn't wearing armor, and a protective magical force surrounds it until the spell ends. The target's base AC becomes 13 + its Dexterity modifier. The spell ends if the target dons armor or if you dismiss the spell as an action. The protection version of an Ioun Stone states: You gain a +1 bonus to AC while this dusty rose prism orbits your head.
A stone orbiting your head isn't armor and the spell specifically states it sets your base AC, I would rule that they stack.
Where you have to be careful is when they offer formulae. For example, Barbarians' Unarmoured Defence is 10+Dex+Con. That does not stack with Mage Armour because both provide a formula for how to calculate your base AC. You pick one or the other.
+X items, features etc all stack and is an inherent part of their nature. So long as they don't interfere with prerequisites (and Ioun Stones do not interfere with Mage Armour since they're not armour), then they stack.

I have a question about whether Ioun stone of protection (+1 to AC) stacks with mage armour?
The stone isn't classed as armour but I cannot find anywhere that confirms if it would stack with the Mage armour spell.
My AC with mage armour active is 16. If I have an Ioun stone of protection, this would make my AC 17.
What do you think?

They stack as far as I am concerned.
I made things easy by making Mage armor a homebrew magic item I can "equip" and then D&DB adds it to you your armor class.
I don't see why they wouldn't stack. The Ioun Stone of Protection is not armor and so does not negate the Mage Armor spell.
