Thieve's tools doesn't appear in the list of things that can be taken on the list of Rogue's Expertise "At 1st level, choose two of your skill proficiencies, or one of your skill proficiencies and your proficiency with thieves’ tools." The character is a Warforged Envoy with built in Thieve's tools.
seems to be a an odd bug, that I have been able to replicate. Apologies from us for the poor experience there! I will log a ticket with the devs for this.
Create character as Warforged Envoy.
Select Thieves' Tools as their tool proficiency.
Select Thieves' Tools as their integrated tool.
Next page - select Rogue as class (this automatically grants proficiency with Thieves' Tools and refunds the racial selection).
Cannot select Thieves' Tools for expertise.
I was also able to resolve it, but it involved removing the Rogue class from the character (the red X next to the level in the top-right).
I then went back to the RACE page of the builder and made sure that I DID NOT have Thieves' Tools selected on there at all (also forcing a save by switching pages).
Then back to the CLASS page and add Rogue class. This automatically grants proficiency in Thieves' Tools, so you are able to select them for expertise, along with any other skills. You can also head back to the RACE page and select them as your integrated tool.
Though it would be nice if it was denoted like skills that you have from background ie Thieve's tools (Warforged Envoy). Disappearing from the dropdown is confusing.

That would be nice at least for the situations where the feature/trait granting the proficiency has multiple choices (maybe show it greyed out when it is granted without choices).
