I don't know if this qualifies as a bug, because you can definitely work around it. I just found that I can check a box to make my Hexblade's weapon into a Pact Weapon, and that after I do so, I have to check an additional box to make that a Hex Weapon. The rules say that
If you later gain the Pact of the Blade feature, this (Hex Weapon) benefit extends to every pact weapon you conjure with that feature, no matter the weapon’s type.
If the benefit applies to every Pact Weapon the warlock conjures, why do I need to check an additional box to make it a Hex Weapon?

Because you could, in theory, have a hex weapon that is not a pact of the blade weapon and vice versa. It, in all honestly, is probably a programming thing where it's better to leave it open as an option even if in practice you would always have both on a single weapon.
There is also some interpretation there where you can only have a single pact of the blade and hex weapon at a time so if you wanted to dual wield warlock weapons you'd need to have them be separate. You can also interpret the phrasing as simply allowing you to effect more weapons than you'd otherwise be allowed because there is a disconnect between what can be pact of the blade-ed and what can be hexed, so this line allows you to apply your hex to any weapon what would qualify for your pact of the blade.
Edit: I reread that section of the subclass and I definitely think that the intent is not 'all of your pact weapons become hex weapons' but instead is 'all weapons that can be a pact weapon can also be a hex weapon'
So, I can't think of any reason someone would have a Pact Weapon that's not also a Hex Weapon, but I'm open to explanations. It seems likely that you're on the right track in supposing it's just a programming thing, but who knows?

According to Crawford, rules as intended definitely allow a Pact Weapon and a weapon that you touch after a long rest to be Hex Weapons.
