Is there a way to limit what books are available to players when they create characters, or a way to change how stat dice are rolled (I use a 5d6 system, drop hi, drop low, keep the Yahtzee)? I would also like to be able to limit races and classes available to them at time of creation.
DDB doesn't have any granular levels of control over what players can use, particularly if they have the books themselves. You'll need to tell them what's available. (You can make it a bit easier by telling them which of the general content switches should be off.)
Nor does it allow you to customize the die-rolling mechanic. Even if it did, your particular system would be unlikely to be available. For that, I suggest just giving them each a set of rolls you did yourself.

Damn! My eagerness to allow my players to have anything under the (official) sun (along with homebrew on a case by case basis) has made a fool of me!
