The system is designed with a division between characters on one side of encounters, and monsters on the other. You can have PCs fight characters, but the fights may be rather short and unsatisfying. Better to build your NPCs as monsters, starting from one of the humanoid templates.
As for adding NPCs built as characters to a "non-public" part of the campaign: there isn't one. You can add them to the campaign through the join link, and set them to private, and that will make them available for the encounter builder (though it will completely muck up the CR calculations -- see above), but your players will still see their existence and very basic info, and that cannot be avoided.
I was using character builder. I was thinking that party encounters a helpful NPC that assists them in fighting something. I was hoping I could plug that NPC in on the PC side of the encounter.
Well first you shouldn't be using the character builder to make NPCs, but if you're dead set on doing that then you can use the campaign link to add those to the campaign and they'll show up with the rest of the characters in the encounter builder.
My suggestion is to learn how to use the homebrew tools and create your NPCs that way. You'll be able to search for them by name when building the encounter.

Did you create create these NPCs with the character builder or with the Create a Monster homebrew tool?
Lightning Strike - A rebranded Fire Bolt for Wizards & Sorcerers.
Spirit Bomb - A holy fireball for Clerics, Paladins, & Divine Soul Sorcerers!
Sword Dancer - A Cleric subclass specifically for the Drow goddess Eilistraee.
Quicksilver & The Scarlet Witch - A pair of magical firearms for your Gunslinger or Artificer.
