The Greater Dragonmark Feats should still be usable - they are still part of the WGTE book which is still paid for content and they were not updated/replaced by the new book.
However, because the Dragonmarked races have been updated - the feats no longer show up. I think this is because they were linked to specific races which were removed and replaced with different version, so they no longer link to the right races in the system. So, since the system thinks the prequisites aren't met they don't show up.
The fix is, of course, to just turn feat prerequisites off (home tab), add the feat and turn the prequisites back on. This is simple to do, but some people may not think of it given all the confusion and hooha over the shitty questionable way this was all managed by multiple parties. (But hey, they tried something new, and now know it doesn't work).
I also know you're still in process of updating and fixing things from the WGTE book. I am mostly just making this to do my part in ensuring you don't forget about this or miss it.

I haven't seen any announcement on this and goes directly against what has been told to us by WotC, can you confirm the source?

The reason the Greater Dragonmark feat, as far as I can see, has been removed is because it's been rolled into the Dragonmarks in general and now would be incompatible with the reworked feats.
Let's look at the Mark of Warding; the WGTE version gives you
Dexterity score +1
the ability to add one "Intuition die" (a d4) to Int (History), Int (Investigation) or Thieves Tools checks involving traps or kicks
alarm spell, plus arcane lock at level 3
The Greater Dragonmark Feat for Mark of Warding gives you the following additional spells;
knock, glyph of warding and leomund's tiny hut, cast using intelligence that reset on a long rest.
It also increases one ability score by 1
increases your 'intuition die' by 1 (from d4 to a d6 for example)
Moving on to the Rising from the Last War version of Mark of Warding:
Intelligence score increases by 1
When you make an Intelligence (Investigation) check or an ability check using thieves’ tools, you can roll a d4 and add the number rolled to the ability check. (No mention of 'intuition die')
You can cast alarm and mage armor spells, and get arcane lock at level 3 (each once per long rest, using int)
Spells of the Mark; you get additional spells added to your spellcaster spell list
alarm, armor of agathys, arcane lock, knock, glyph of warding, magic circle, leomund's secret chest, mordenkainen's faithful hound, antilife shell (all at various levels)
As you can see, the Greater Dragonmark feat wouldn't be fully compatible with the new Dragonmarks because of the removal of references to intuition dice. Also, 'Spells of the Mark' per each mark gives you more spell options than the original feat, although they do require you to be a spellcaster with a spell list.
What ruffles me about this is while I get that they made (amazingly stupid) move to switch the Mark of Spells thing and not include Greater Dragonmark feats in the new book, it was promised by Mike Mearls and Jeremy Crawford that the new book does not "replace" the previous one, and while there will be overlap - which will be updated free if you've bought the previous book - both books will have something different and be usable together. While only one book would be official, both would be usable and offer value for having both.
The mods here have also repeatedly promised they will only "update" and will not "remove". So, since the greater dragonmark feats were not updated in the new book, they should remain as is. This is probably the reason the feats are still on D&D Beyond and usable.
So, no, the feats have not been removed. The blog by Keith Baker saying "removed" is only in the context of the new book, not in the context of being removed from the previous one or D&D Beyond. And if D&D Beyond are interested in keeping with the promises made by their mods and staff and those made by WotC they never will be removed.

They never said only one book would be official. WGtE is official. That's why it's been updated to reflect the finalized rules, including the removal of the Greater Dragonmark feat. D&D Beyond had updated the compendium content to reflect this, but it seems to have been reverted to the previous version (currently, the compendium content that I see has NONE of the official updates: old races, Greater Dragonmark feat, no artificer, etc.). Don't interpret this as me saying this is reasonable; certainly, D&D Beyond never should have sold any of this piecemeal when it was still in playtest and something people could pay $2 for specifically could disappear entirely. I'm just clarifying the state of what is/isn't "official."
Mearls et al. definitely oversold the degree to which WGtE would be valuable to owners of RFtLW; as far as I can tell, the only things that made it into the finalized Wayfinder's Guide but not Rising are the Aereni/Valenar elf variants.

The game mechanics are usable in your campaign, but at this time they aren’t officially part of the game and aren’t permitted in D&D Adventurers League events.
Interesting. Perhaps we mean different things by official. By official I meant "not playtest". But this is an irrelevant point, really.
Sorry, but I'm sticking to the Mike Mearls tweets and Jeremy Crawford interviews and D&D Beyond staff who have stated the overlap is updated but nothing else will be removed from WGtE because they're not supposed to be the same: you should get to have value keeping both.

We seem to be reaching some confusion. I'm talking about here on D&D Beyond which still has Greater Dragonmarks available and where D&D Beyond have told us they're not removing content, only updating the overlap. My thread is the request to fix the prerequisites not whether or not the feats are available or not in whatever version of the book you're seeing (apparently elsewhere).
I apologise, but until a mod confirms they lied about not removing content, I'm not wanting to discuss whether the feats were removed from books or not. The Dragonmark feats are here and usable on the site and I would like to raise awareness of the prerequisite links and suggest a fix for it. Even if nothing is fixed, then at least people will be aware of how to add them to their sheets.

Well greater dragonmarks were part of the same playtest as the marked races. So the marked races and the associated feat both got updated into the single new marked races.
The biggest issue is that WotC decided to include free playtest material (that was subject to change and/or removal) in a paid source. Once they did that, there was no way that they could change/balance that content and make it official without pissing off a bunch of people.
I raised a support ticket about this so I can get an official answer.
I was told they are not removing the Greater Dragonmark Feats and are even intending to bring back the original WGTE content (YES!) so people could choose what versions they want to use - no timetable on when that will be available for character sheets, etc, yet but they are working on it. This is why the book reverted.
So, the feats are here to stay and this prerequisites issue may be resolved when they bring back the original race versions. Until then, the simple solution of turning prerequisites off, adding feat, then turning back on (if wanted) will suffice.

Hello Cyb3rM1nd - I see we've made some mistakes here and I'll do my best to set the record straight.
First off, I'll apologize that the mistakes were made. Regarding your question about who to trust between our Support team and (in this case) our Content Management team, it would definitely be the Content Management team, but we never want misalignment between those teams. Unfortunately, the messaging from the team that controls content updates, etc. did not make its way appropriately to our Support team. We have addressed that internally to make it clearer how and when checks take place for these kinds of issues, so our hope is we avoid making a mistake like this going forward. I offer this paragraph in no way as an excuse, but simply an acknowledgement that we messed up and an explanation of how we are going to try to not mess up in this way again.
Next, specifically regarding the Greater Dragonmark feats (or even the "old" WGtE version of the warforged), we follow a high-level guideline to always ever have ALL game mechanics and sourcebooks/adventures reflect the most up-to-date version of that content. This is important for us as the official digital toolset, and we have no plans of changing this stance. Having said that, though it could take us some amount of time to perform the updates, in the end the WGtE and ERftLW digital "books" will 100% reflect their "official" counterparts on book shelves or on the DMs Guild (except in edge cases where text refers to a "book" and we rename to "source" for clarity).
In other words, if the current version of the WGtE PDF on the DMs Guild does NOT have the Greater Dragonmark feats, those feats will NOT be in the DDB version. If that ever changes, we would update accordingly.
Given the lack of precedent and the "experimental" nature of the WGtE product in the first place, I have come to a solution that I hope can help ease some of the jarring transition for some players and groups. While these feats and the "old" warforged are not going to be available officially through the listings or the source, I will create public homebrew versions that will be associated with the author "BadEye" on DDB. You - and anyone else that desires to continue to use those non-official mechanics - can add those feats and race/subraces to your Homebrew Collection, allowing them to be used as normal in the character builder and sheet.
If you could give us a couple of days, I'll have that last part sorted out and provide an update here.
Again, apologies for the confusion on this topic (being honest, it's been confusing to us on our side too), and I hope that the workaround can help you.

I'm considering the same thing and am totally with you that, on WotC's behalf, there has been a deceptive conduct. Whether intentionally or not is irrelevant. They sold WGTE as one thing and it has proven to be a false advertising on many aspects, not just this one particular thing.
With this and Warriors of Waterdeep and Icons of the Realms also engaging in manipulative and exploitative psychological design principles, I'm starting to wonder if the success of D&D has had a corrupting influence in the company, or if it's just Hasbro sticking their greedy little fingers into the pie, or perhaps both.

I can't remember or find it. But I remember they said that spells of the mark is how they chose to implement that concept instead.
The Greater Dragonmark feat is not in the updated version of WGtE.
One source (maybe not the only source) of the idea being replaced by spells of the mark is Keith Baker's blog.

You - and anyone else that desires to continue to use those non-official mechanics - can add those feats and race/subraces to your Homebrew Collection, allowing them to be used as normal in the character builder and sheet.
If you could give us a couple of days, I'll have that last part sorted out and provide an update here.

While I hate the decisions made and the revelation WotC have lied about this, I do understand the position D&D Beyond is in and thank you greatly for clarifying this matter.
I will be reopening my ticket and requesting a refund of WGTE. No fault of D&D Beyond but I bought both books under the impression they would be different and while there would be some overlap they'd both offer lore and options the other did not have giving you a reason to have both. This has ended up being a complete lie because there's now nothing of worth unique between them. I've basically paid twice for the same content.

I'm considering the same thing and am totally with you that, on WotC's behalf, there has been a deceptive conduct. Whether intentionally or not is irrelevant. They sold WGTE as one thing and it has proven to be a false advertising on many aspects, not just this one particular thing.
With this and Warriors of Waterdeep and Icons of the Realms also engaging in manipulative and exploitative psychological design principles, I'm starting to wonder if the success of D&D has had a corrupting influence in the company, or if it's just Hasbro sticking their greedy little fingers into the pie, or perhaps both.
