Currently if a spell is associated to a magic item that item must be equipped for said spell to show up in your spell list. Scrolls cannot currently be equipped. One work around I've found is to change the item type to something that is equipped (ring, rod, etc). The name is still 'Scroll of X' but the description will be 'ring' making this a less than ideal solution for me. If you make scrolls equippable that fixes things but there may be some reason I'm not aware of that you haven't done this. If there is can you please think of a way to make it work. I would appreciate it.
You can add a custom item to your inventory through the inventory management screen on the character sheet. This item can have a name, weight, value, notes and description. So you could add an item called "Scroll of X" and add a description that says "This scroll lets you cast the spell X at level Y"
Scrolls are consumable, so they can't be equipped, same as potions.
I've heard of the custom item method as a work around but I'm running a game for 5 first timers. As a magic item I didn't want it to get forgotten about in their inventory next to their rope and pitons. They're overwhelmed as it is and I like the idea of the spells showing up in their spell list.

Then make a homebrew scroll that adds the spell to their spell list.
