If you search for spell scrolls in the inventory system right now, you can add generic spell scrolls of whatever level, but I don't see a way to specify what spells those scrolls are actually for. Is there any way to do this, or does it rely on DM homebrewing scrolls?
This would also interest me. the mage and priest in our group create scroll on their own to be prepared. they would already know what spell is on the scroll and it would be great if you could assign a spell to a generic scroll.

A User should be able to put n generic scrolls in the inventory and assign any spell afterwards (during assigment the spell-level could be assigned as well). the scroll(s) become after that a scroll of healing or a scroll of flying (depending on the spell that was added). the amount of scroll should stay the same.
The only way of having spell specific scrolls that I know of is to use the generic spell scrolls as templates for homebrew items. If you add the actual spell to the homebrew version then the scroll will also appear as an entry in the "Spells" section although to track usage you must edit the entry in the "Equipment" section.
Currently for each spell scroll that comes up in my campaign, I make a homebrew copy of the appropriate spell scroll level, rename it to Scroll of XXXXX, and at the top of the description box I do [s.pell]XXXXXX[/spell]. It feels like a bit of a work-around for something that could be automatic, but my players don't mind the end result since it ends up containing all the information they need.
On a related topic, how does a caster go about adding a scroll spell to a spell book? In theory a wizard should be able to copy a higher level spell into their spellbook, but the system does not allow them to add any spells higher than their current level.

You can only copy spells of levels you can cast.
When you find a wizard spell of 1st level or higher, you can add it to your spellbook if it is of a spell level you can prepare and if you can spare the time to decipher and copy it.

I, too, would like to see a way to choose which spell appears on a spell scroll. My wizard has a 5th-level scroll, but I have to remember (or write down on a printed character sheet) that it's Flesh to Stone. Surely a way to choose which spell is on the scroll can be implemented!
What I did to solve this issue was simply add a note stating what each spell did to the section below my backstory or in my possessions. But I was a wizard holding onto the scrolls so that I could copy them when I hit the level, they weren't going to be used as is soooo.

I'm using a spell scroll as base like you suggest, and add the actual spell to the scroll by using the "spells" part of the item. But no matter what I try, it doesn't show up in the character's Spells section. The spell is only visible/castable through clicking on the scroll item in the Equipment section.
Ok, I found the problem, seems the problem lies with the fact that the "Scroll" and "Potion" subtypes of "Item" cannot be set as "active" (i.e. "wielded") in the character sheet. If you simply change the item subtype to "Wondrous Item", the user can activate it and then he spell is added to the Spells section. Guess I'll write a bug report.
I have found the same workarounds as other users (create homebrew item, add spell tooltip to description, set as wondrous item with granted spell) but I would also greatly appreciate this being implemented. I realize that this would give you hundreds of spell scrolls to filter through when adding one to your inventory, but it would be worth it to me.
You can add a custom item to the character sheet for each scroll - it only takes a few seconds.
When you click on the MANAGE EQUIPMENT button on the character sheet, there's a section "Custom Items" in the sidebar that appears. Expand that and you'll see "+ Add Custom Item"

I agree that it is absurd that this isn't an automatic choice when you add a scroll to your inventory. Major oversight.

You can always customize the name of the scroll to the specific scroll it is.
Sure, but they'll still stack by level. So you can't have two different 3rd level scrolls, e.g.
