Seems to be working for me. Any time I add an individual item, or bundle, or book I already own then go to check out. It tells me I own the item and removes the ability to purchase it for myself.
While I appreciate your attempt to help, it’s still just talking about how the system works, not how it should work and in this case is also maybe not wrong but misleading.
Davyd explained in his reply bundles have unique codes. Individual content has unique codes. It’s possible to buy all the contents of a bundle individually. I now have access to all the content which means my account is associated with all the individual content codes.
However, I did not specifically purchase the bundle therefore the bundle code is not associated with my account.
The price of the bundle will be reduced to $1.99 but never lower.
This creates a situation where I can add the bundle to my cart and purchase it for myself with no warning, no flags, and no removal.
The reason this works is because in reality what I’m purchasing is the bundle access code not the actual bundle content.
Look at the bundle you want. Is the price anything other than $1.99? You can buy it without worry about paying double. Is it exactly $1.99? Check if all items have the grey checkmark of ownership, if not you can buy it without worry about paying double.
Yes, I get that it's not perfect. But it's not that bad either.

Bundles (and books) should be flagged as “Purchased” once you’ve purchased all the items and/or be purchasable for $0 once you’ve paid full price.
At checkout it should be impossible (or at least warn me) when purchasing content which won’t unlock anything new before charging me twice for the same item.
And there really should be an easy way to add multiple items from various sources to your cart at once (such as all race/subrace/class bundles).
The books are flagged as purchased by not showing up in the marketplace. Every book and adventure I own doesn't show up at all in the marketplace.
A bundle of all sub-classes and all races is a NO. I told you that the content is sold by source material. If you purchased this supposed bundle of all races, what happens when a new race is released?

While I'm not privy to the exact mechanisms of the DDB marketplace (it's not my authority to comment on the backend workings there, just what the user experience is, as I already have done), I can provide some insights from my previous experience dealing with digital marketplaces and the like:
The $1.99 minimum - When you run a webstore or digital marketplace, there are often transaction fees and other such additional markups. These are applied per-transaction and, due to how digital distance selling laws can be, those markups and fees can be cumulative. As such, a marketplace will often apply a minimum threshold price to ensure no transaction accumulates more fees than is actually the value of the transaction.
Bundles still being purchasable when you own everything - all forms of retail operate on a SKU (stock keeping unit) or similar; an identifier unique to each product. Bundles of products will have their own SKU independent from the products they contain. For example, a bundle of PROD-1, PROD-1, PROD-3 and PROD-4 might have the SKU BUN-1. SKU's (or their equivalent) are vital in digital marketplaces because they are what ensures your account maintains access to the right products. Bundles and products they contain will almost always have distinct, unique SKUs
On that note, converting SKUs isn't always possible due to various laws and regulations regarding sales. The tl;dr is that as a consumer, it is your right to get exactly what you paid for, nothing more, nothing less. As such, it's rarely possible to 'convert' SKUs/licenses/entitlements; if a consumer buys PROD-1, PROD-2, PROD-3 and PROD-4, that is exactly what they bought and the store cannot convert that to BUN-1 even if it's better for the consumer. The store can't tell you that you've purchased BUN-1 if you haven't actually purchased BUN-1, and it can't convert your purchases into BUN-1 because the store has no right to manipulate your purchases.
Again, this may or may not apply to the DDB store, this is my non-DDB experience from previous work in digital marketplaces. But I wouldn't be surprised if some or all of these play some role in why the things on the store work the way they do.
I can tell you that the D&D Beyond team are constantly working hard to improve the user experience you have and if there is a way, they'll find it.

It’s really as simple as having a button which adds all the chosen bundles (race, classes, etc.) which I don’t aleady own to my cart. If any new bundles release, whether it’s one or twenty, I can just press the same button again to have all the new bundles of whatever type added to my cart.

I can’t imagine any law exists which prevents DDB from warning users they’re about to purchase something which is redundant. “Hey, we notice you’re about to buy BUN-1. You’ve already bought all the PROD-# associated with this bundle. Are you sure you want to make this purchase?”
I also don't see why I can't have the option to filter things more accurately. "Hide Bundles/Books which only include content I own."
This also doesn't really address the other concerns I've raised, such as the poor marketplace search function or the inability to add content from multiple sources at once.
I feel like with a little more creativity and care this can improved. I found 2 bundles where I already owned all the content and I’d guess there’s more if I keep looking.
EDIT: For more clarity. Think I kept the main point the same.
I'm not saying there's any legal reason prohibiting point one. Both your points would be technical in nature and fall under store improvements. The team does look at metrics of purchasing habits and uses that to determine what upgrades to make

Curious if you can find a quote where I'm asking about buying books? This whole thing started with figuring out what I have not bought and specifically not trying to buy books, just races and classes.
Is there an easy way to check what I have not unlocked so I can add it to my cart? I don't want to purchase entire books, just race and class options.
I've been buying things in mixed fashion. Sometimes complete books. Sometimes just race/subclass bundles. Sometimes just single options.
At this point I can't tell what I own and don't unless I try creating a character and realize there's an option I don't see or can't select.

I recognize this might be an uncommon issue but it still an issue.
Look at the bundle you want. Is the price anything other than $1.99? You can buy it without worry about paying double. Is it exactly $1.99? Check if all items have the grey checkmark of ownership, if not you can buy it without worry about paying double.
