I've been making a nautical for a few years now. I will finally be using it now that my last game has concluded. I have been having an issues with the end game of it in that I'm not sure what god, demigod, or powerful creature I want to use for the driving force behind my villain. I don't want to do something obvious like a Kraken or Leviathan. I'm up for suggestions.
Well ... what setting are you using (Forgotten Realms, Eberron, something home-brew) - or are you just using the generic "Fantasyland" setting, and just making up appropriate cities/countries/gods as the story needs?
If you have a villain, that villain needs a motivation, and a goal. Religion isn't a bad start - although I think goals need to be personal. Their faith can be part of their core identity and the source of their power, but they might have goals outside the demands of their faith.
If you don't really have a specific setting, you have full creative freedom to create whatever deities ( or Patrons if you wanted a more warlock-like relationship between the villain and their source of power ) you wish.
I find that seamlessly stealing from history, mythology, or anthropology as inspiration works wonders :) You might have a look here https://en.wikipedia.org/wiki/List_of_water_deities to get a feel for some historical real world sea gods, and just stitch together aspects of their legends, history, personality, and personalities, to create something that's tailored to your campaign needs.

I have all of that worked out... I just need ideas for the god/demigod/Powerful creature that the main boss, Who is a warlock, Is worshiping. It's a nautical campaign so it needs to be something nautical.
You could go Pacific Rim. It's a non-aquatic being that has accessed this world via a portal at the bottom of the ocean, so it needs these aquatic beings to do its will. Or it's a being that used to be above ground, but it's Atlantis-like city was swallowed by the ocean, and so now it's trapped in the ruins of its city at the bottom of the ocean, so it can only reach out through its minions...for now.
