Well first of all, if you ever have questions like this, you can select variant human as a starting point for a homebrew and see how it is coded.
So the answer is, bonus - choose ability score - fixed value 1

If I make a copy of variant human and then make a character with it, I can select the same ability score twice. But if I make a character using the normal variant human, it doesn't let you select the same ability score twice, it forces you to pick two different scores.
The coding for the the variant human that is in the character builder is not the same as the coding for the template in the homebrew race builder.

Yeah the whole "choose two different abilities" thing seems to be something only mods can do at the moment and even that doesn't work all the time.
