That isn’t even really relevant to proficiency bonus, due to the specificproficiency bonus rules.
Your proficiency bonus can’t be added to a single die roll or other number more than once. Occasionally, your proficiency bonus might be modified (doubled or halved, for example) before you apply it. If a circumstance suggests that your proficiency bonus applies more than once to the same roll or that it should be multiplied more than once, you nevertheless add it only once, multiply it only once, and halve it only once.

You heard him. Multiple instances of "ability score improvement" features don't stack. Unless "game effect" is referring to something other than static features and traits.
You're not generally preventing from getting to have the same named class feature multiple times. The cases where you can't or where special rules apply are specifically called out in the Multiclassing Rules for Class Features.

I imagine to include Effects with the same name (like if you have 2 Paladins, both with an Aura of Protection)? But I'm having trouble finding a section referring to that in XGtE.

That's actually not an issue, the "Expertise" feature is one single feature that gives a benefit at two separate levels and thus would work just fine even if you did consider it an effect that can't be combined (which it isn't IMO).
DDB presenting it as two separate features is incorrect and happens because they need to code it that way for the database, it's an issue that is present in several cases (Bard - Expertise or Monk - Unarmored Movement for example).

I want to multiclass Rogue with Bard, both classes have Expertise at level 3. Can I use both to get proficiency in multiple skills or not?
You can get expertise in multiple skills, but you can't get expertise in the same skill twice.
Rogue gets Expertise at level 1, actually, and then again at level 6. For Bard it's levels 3 and 10.
And yeah, you can use them all for different skills you're proficient in, but you can't double-Expertise the same skill.

Spellcasting is not a feature applying a bonus though but the guideline is more relevant to effects anyway so let me retract that.
