When I try and make my warlock Pact of tome with hex blade's curse I can't set weapons to be Hex weapon. I have to be pact of the blade. Is this a bug or am I misreading the rules?
Do you mean pact weapon? That’s specific to pact of the blade warlocks. You don’t need to set a weapon as a “hex weapon” to make use of the hex blade’s curse feature.

If the character is a bladelock and has Improved Pact Weapon, this means Hex weapons that are not bound as pact weapons are being granted the +1 bonus from that invocation and should not be, and if the character has made any other Pact, then this feature doesn't function and weapons have to be customized.

This definitely shouldn't be the case. Can you verify how you're attempting to set a weapon as a Hex Weapon? When you click on the weapon itself, there should be a checkbox that enables you to specify a single weapon as your Hex Weapon. Bear in mind that you aren't able to specify any two-handed weapons as being a Hex Weapon as per RAW (unless you have the Improved Pact Weapon invocation - in which case you can then select a shortbow, longbow, light crossbow, or heavy crossbow as your Hex Weapon).
The influence of your patron also allows you to mystically channel your will through a particular weapon. Whenever you finish a long rest, you can touch one weapon that you are proficient with and that lacks the two-handed property.
Does the weapon qualify for that? A Paladin will be proficient with all weapons but if it's a two-handed weapon, that will be the reason you can't use it. Pact of the Blade doesn't have that restriction which is why you can use some weapons only when ticking both options. I'm not sure how exactly does it work with versatile weapons though so that might also add to the confusion.

I've got a flail and the hex warrior ability. When I click on the flail, there is a box for Hex Weapon just under the customize option. If the weapon is a valid option, it should work.

Via the Hexblade Pact, yeah, that should give proficiency with all martial weapons so shouldn't make a difference. Again it'll let me make it a hex weapon, it's just that it won't even show the box for that until I first check the pact weapon box.
Ahhhhhhhhhhhhhh that's it I think. So I'd have to summon them as a pact weapon to make that work. That'll work, it's cooler anyway to just always summon what I want at will instead of carrying it around. Thank you!

yeah thats what I meant. I can't set a weapon to hex weapon without making it a pact weapon.

Can you provide a link to your character?

The Greatsword is the Hex weapon, the Longbow is the Pact weapon that gains the Hex feature.
