It's actually because while d3 is listed as a randomisation range, it's not actually a dice type, either in the rules or in the dice recommended for play.
Whenever you see the use of a d3, usually attached to a magic items charge regen, it says something to the effect of "regains d3 +..." rather than 'roll a d3'. This is because 'd3' doesn't mean a 3 sided dice, it means to generate a random range of results from 1 to 3 with an even chance of each, usually using another, actual dice.
As such, the homebrew tools only list the actual dice as the rules acknowledge. There are no official options that call for rolling a die outside the common polyhedrals and no weapons or (to my knowledge) spells do damage that uses anything other than those standard dice.
If, however, this changes and D&D begins listing a d3 dice or any other atypical dice, D&D Beyond will endeavour to support it.
Right, but when the Character Sheet integrates the Dice Roller to the point where rolling to refresh Magic Item charges becomes a thing, a “d3” might come in handy. And even if it is not an actual d3, if the Dice Roller does the usual thing of rolling (1d6/2)@roundup, having it labeled in the Homebrewer list as a “d3” would simplify things. Just a thought.
Oh totally, being able to 'roll' all random values, such as magic item charge recovery, would be great. However, that's a separate issue from adding a d3 dice into the homebrew tools; those fields are populated based on what the game considers dice.
There has to be some way to square that circle. Like I said, just for Charges it’s gonna hafta happen at some point. I wish the Devs luck! It’ll be interesting to see how they address the issue.

TLDR, if they don't want to include things like d3 because players don't actually hold 3-sided dice, that's fair, but it would be great if they added in more mathematical operations you can carry out on a dice roll so that ranges like 1d3 could be accurately rolled on in software.
Also, the use case I have in mind here is an "Angry goose" Homebrew race, who has a bite damage of 1d3. It's easy enough for me to roll 1d6 and divide by 2 then round, but it would be eve nicer to have the correct math in software, and would also make it possible to share the Homebrew race with others without having to put in some disclaimer notes that the dice represented on the character sheet are wrong because of Beyond D&D limitations.
