My players reported a bug to me last night that I was able to replicate on my end. When I set their health low (-5) and open the short rest tab, adding one or two checks in their hit dice pool, it does not add health when I hit "take short rest." Additionally, when I was attempting to help my wife with her character, it repeatedly lowered her maximum health to 5 (her max is 17 at level 2) whenever we hit "take short rest" with checks in the hit die pool. We had to manually reset her maximum health by editing her character whenever that occurred.
can I just check how you are applying changes to the health of the characters?
In my partial screenshot below, I have clicked on the HP on the character sheet to launch the status panel.
The character is on 48 hp out of her maximum of 60 hp. If I want to apply a further 4 damage, I click on the green [ - ] button four times then click the apply button.
Are you entering values in the Max HP modifier or Override Max HP fields?
@ Stormknight: Yes, I am clicking the minus sign to assign damage. I have not entered any values in either the Max HP Modifier or Override Max HP boxes. I just did another test on one of the other characters from a different campaign, and when I hit "take short rest" the max health went from 96 to 74. I had to go back into the sheet to edit the maximum health.
@Sans: So the check boxes are just there to represent how many hit dice they have remaining then? That definitely confused all of my players last night and had me scratching my head.
Firstly, Sans is correct - D&D Beyond doesn't roll dice for you and that includes for gaining Hit Dice healing on a short rest. The check boxes are, as you say, there to track how many hit dice the character has remaining.
Second, when you activate a short rest, you say it reduced the max health of a character - I expect that character has "Hit Point Type" set to Fixed (you can see this on the first page when the character is in edit mode). This grants a set amount of hit points per level. There might be some unexpected situation where the short rest recalculates the max hit points if you have changed it. If you want to manually set max hitpoints, please make sure that Hit Point Type is set to Manual.

In regards to their hit points, I double-checked their hit point selection and a few of them had their type set to fixed which I suspect is causing the issue. However, when we created their characters, they used the level 1 pre-generated characters available on WotC's website (they are new to D&D). When they leveled up to 2, it automatically assigned their hit points to them. When my wife hit "take short rest" it set her maximum hit points to 5. We tried this a number of times, getting the same result until we set the hit point type to manual. Even if it was recalculating her health based on a fixed value, she should not have had 5 hit points at level 2 for a tiefling warlock. Either way, I've checked it recently with it set to manual and it seemed fine. As a further test, I set it back to fixed and it also seems okay now.
I know this is a few years later, but I'm having the same issue but there is an option to "automatically apply healing with dice result". This would imply that automatically rolling the hit die is a thing now, so why is it not working?
After you click the checkbox to mark a hit die as used, you need to click the die roll that appears.below it in order to actually make the roll and apply the healing.
If you just click “Take Short Rest”, it won’t roll anything.

You still have to add the health manually. The sheet does not roll the dice for you.
