The only option I see is you have to "make it yourself". Which is stupid if that's what you need to do when the spell you're using is in the source material.
It should be as simple as Manage Spells >> Find Specific Spell >> and click a button that says "Make Magic Scroll/Item" >> that gets added to your inventory. Then when you actually use it, you >> Click said scroll in your inventory to "use it" and it gets a "temporary" slot on your spell list. Once used it is removed. Doesn't sound all that hard to me but I see this has been a feature request for some years now.
Can someone confirm, I have to make one as a "magic item" as if it were homebrew even though its part of the rules? Or would it be better to ignore DnD Beyond entirely for this mechanic and just keep track on pen and paper?
There are pre-made items for generic spell scrolls, for each level. The problem, though, is that they stack, so you can't have a spell scroll for Fireball and a spell scroll for Revivify. You really have to make custom items for each individual spell that you find a scroll for. Which does at least let you put the spell description into the item information, rather than having to wedge it into the notes of the pre-existing item, which does bad things to the inventory display. Also, neither of these options interact with the spells tab, but that's probably for the best, because it doesn't actually interact with your spell slots at all, and a good number of people would probably be confused by it.
I can understand the confusion it may cause. It just kind of sucks that everything else is basically a couple clicks but this is something you have to more or less create yourself, copy paste the info so you know what it does without having to look the details up etc. Thanks for the response.

Me I just get a separate notepad or google docs and record what I used for every session if it doesn't fit.
