For the Warlock, when the Pact of the Tome is chosen for the Pact Boon class feature: if the character is also attuned to the Rod of the Pact Keeper, it does not seem to be counting the spells gained from Pact of the Tome as Warlock spells. The TO HIT modifiers and SPELL SAVE DCs are not being increased by +1 from the Rod's effects, as they should be. The Pact of the Tome specifically states that these spells are Warlock spells, and therefore should be affected by the Rod's effects:
"Pact of the Tome -- Your patron gives you a grimoire called a Book of Shadows. When you gain this feature, choose three cantrips from any class’s spell list (the three needn’t be from the same list). While the book is on your person, you can cast those cantrips at will. They don’t count against your number of cantrips known. If they don’t appear on the warlock spell list, they are nonetheless warlock spells for you."

It is a known glitch that is already on the list to be fixed. How far up or down that list is currently unknown.
