The final dungeon of my homebrew Campaign will take place inside a giant mountain sized monster. I was originally thinking of using oozes (specifically in the bloodstream) then I realized that they wouldn't be strong enough for the party. I'm unsure what monsters to use any ideas?

Notable sections of the dungeon:
The ruined city within the stomach
The blood stream and it's 3 hearts
The lungs
The spine and it's 2 brains
How would you design the creatures natural immune system? Things like antibodies would be a threat. Also, there are many other bacteria that live within us.
Is this monster a completely natural Kaiju or is it some sort of planar creature? Also what level and how big is said party? Are the monsters in the brain controlling the large kaiju/dungeon? This extra context / overall flavor of the monster could make the internal enemies feel great or kinda off.
If you need some higher CR monsters for the blood stream you can just reskin any number of the under water monsters like a Morkoth, Giant Sharks, etc... (I'm assuming this section would function as an underwater area)
The Ruined city I think is dealer's choice, just come up with a narrative reason for what city was eaten. You could easily do an Underdark theme, any material plane race or a mix, or even a city of devils.

Well the beast is the last living creature known as a god-killer who was awakened by a group of villains who, after having their plans foiled by the party, just summon it to kill the party.

The ruined city will be a menagerie of different cites throughout the world
Think parasites and natural ecology. Every living creature has bagillions of critters living inside of it.
For natural biome, Oozes, slimes and Gelatinous Cubes are a good start, just like you figured. Reskinning Mephitis as antibodies would also be very effective. Many of the plant monsters would also work.
Purple Worms would also be good as parasites. Ankhegs and Remorhaz too.
If this thing eats societies, then there could even be a reason for this thing to be full of ghosts, specters, and other non-corporeal undead.

Yeah, you could explore what this creature would have devoured. Considering it's size, it possibly swallows things and creatures whole and some are bound to survive the experience. They could be mutated though to give them the flavor of your monster. That could be a good way to explain some extra abilities on their monster sheets or special attacks to surprise your players with some home-brew content and unconventional fight sequences. what if they are so bound to this creature, they can travel within the walls of it's muscles.
You could easily create n ecosystem whereas some creatures inside are corrupted by the monster and some are not. Players could find some allies inside as a bonus.

Great Idea! You could even resin grimlocks and ghouls as those mutated monster dwellers after generations of living inside the monster.
I'm feeling like skeletal adversaries might work with a spine or ribcage, and maybe the brain could be an elder brain, manipulating a hive of mind flayers inside the body. Is the monster dead, or is it alive?

Me, I love to confuse the party. Go for something not quite as expected.
Yuan Ti
With levels. Note, this is extra work, as you can't just pop in a set monster, you need to make some leveled Yuan ti.
Cranium Rats and maybe Nothics reside in the brain...possibly even could use Intellect Devourer or Grell.
Maybe some air elementals or air elemental myrmidons in the lungs, and vampiric mist like bacteria in the blood stream.
There is no dawn after eternal night.

You could use reskinned Mephits (some with the summoner variant) for the Antibodies.
