I'd like to create an instance of elemental weapon as a magic item. However, I can't quite get the damage right.
For example, to create a flaming warhammer I started with a warhammer added the Bonus- magic (fixed: 1) and Damage-fire (1d4). The spell states it's a +1 attack and +1d4 damage. So how can I add the +1 attack w/o the additional magic damage?

You cannot. What you can do is add another modifier to “add” -1 Long o the damage roll to counteract the +1 from the Magic bonus. The additional +1d4 elemental damage can only be added in a way that it will roll automatically on DDB’s character sheet, the player will still have to add roll that separately and add it to the weapon’s normal damage roll.
