I imagine you are already in the subclass creator? You will want to go into the feature that is going to grant the skill proficiencies, or create a feature that is going to grant them. Once you have completed the description for the feature and saved it, there will be an option below the description for "Modifiers".
You'll want to add a modifier, and choose the modifier type "Proficiency", and in the follow field choose the skill the feature grants proficiency in.

Yeah I am also struggling to add a feature that lets them choose an additional saving throw to be proficient in. I also am giving them an option to grab a feat instead but it will not let them select a feat.

Directly on the character sheet itself, you can click the little cog symbol (⚙️) on the “Proficiencies & Languages” section and if you scroll to the bottom you can add custom languages and/or tools that do not appear in the official books.
I did this but it is not showing up on the character sheet I am testing it out with. Added a feature and specified proficiency in alchemists tools. Strange, it does get it's background feature specific tools and tools from another feature assigned.....

You would have to create it as two Options, one that grants proficiency and the other that grants expertise and trust the player to choose the correct Option.
I am currently creating an homebrew arcane archer variant. I wanted to add skill proficiencies does anyone know how to go about doing that?

I wanted to grant the skill as part of a background or subclass. Is that possible?
You would have to list it as text only and still have the player add it directly to their character sheet using the method I described.
