The space for the facilities is acquired as part of the mechanism; there’s a couple that you can pay to have upsized for more features, but I’m not sure there’s any of those in the first selection.
A Cramped space is free and what you start with. To get any of the level 5 (The OP is level 6) facilities, it needs to be upgraded to Roomy (500 gp). Some of the roomy space have upkeep or investment costs. The garden is one of those you mentioned which if you can upgrade from Roomy to Vast which will cost 2000 gp.
Is it worth it? Depends. But it is a way to spend a lot of $$ and comes with benefits.

No, you don't need to spend gold to acquire space for special facilities. If you refer to the section you linked, it specifically says that special facilities are not purchased, they're simply gained at the appropriate level.
Unlike basic facilities, special facilities can’t be bought; a character gains them through level advancement. At level 9, a character gains two additional special facilities of their choice for which they qualify; they gain one additional facility at level 13 and another at level 17. The Special Facility Acquisition table shows the total number of special facilities in a character’s Bastion. Each new special facility immediately becomes part of the character’s Bastion when the character reaches the level.

Special Facilities that are able to be upgraded do get mechanical benefits. For example, upgrading the Special Facility: Garden will take it from the baseline of Roomy and increase it to Vast, which will double the harvest that it produces every 7 days.
Of the level 5 options, only the Barrak, Garden, and Workshop can be upgraded, which all start at Roomy. None of the Special Facilities that can be upgraded in size at any time start at Cramped. Only the Special Facilities that cannot be upgraded and the Basic Facilities include Cramped spaces.
Going outside the box you might talk to your DM a bought purchasing something like an attack trained mastiff - it would work much like the ranger beast companion except that once dead the beast is dead. Still having it snarling etc and dodging around your selected foe should qualify to give you advantage on all your attacks. Then things like boots of elvenkind that boost your stealth might be good. There are also potions of advantage but they are single use and probably expensive.
I don't know if this works for you, but for my Lore Bard in a similar situation where he was wealthy beyond his wildest dreams and given a DM invite to buy anything (which was later dialed back because I knew what I wanted) he purchased ...
Elven Chain Shirt +1 - This item allows anyone, even if they are not proficient with medium armors, to wear medium armor without a penalty for proficiency. This along with a dexterity of 14 (+2) gives you a great AC for someone not proficient with anything more than light armors. This by itself is worth more than a Feat.
Tome of Leadership - This Tome (book) grants the owner a permanent +2 in Charisma (subject to the limit of 20) but will not work again for 100 years. Substitute the Tome that boosts Dexterity +2 and you have a winner. This Book is worth a level up ASI by itself and should be worth something for sale even though it won't work again for an hundred years.
Luck Stone - having a chance at rerolling a critical event is worth loads, and this gives you that once per day (long rest).
+1 Ring of Protection - This improves armor class as well as all saving throws. Boosting all saving throws is a huge advantage in late game where DMs have to target your weaker abilities, and this is usually with spells.
Portable Holes - These have so much more capacity than a Bag of Holding
Ring of Spell Storing - This magic item allows you to get around the problem of "If it is on your Spell List" that keeps Bards, for example, from casting Find Familiar. With a Ring of Spell Storing, you just need a first level Find Familiar spell loaded into the ring and you get to cast the spell. It is kind of a limited use Magical Secrets ability for any character class. I imagine a Rogue could find a use for a familiar and a few other spells up to third level.
There are also Ioun Stones that boost ability scores that would be almost as good as the Tomes.
So those are my leading ideas. I don't know if they fit your price range or your vision for your build, but they are all spectacular items. Good luck.

I know the special facilities exist, but as written you don’t buy them, they’re awarded at certain levels.
