So I'm creating a variant of Kobolds, and I want a custom Racial trait to replace Cower, Beg and Grovel, because that action is completely antithetical to the character I'm creating. I created and set the racial trait to replace this (Annoy, Pester and Insult), but it doesn't appear on the Character sheet properly. It shows as an action, but doesn't display the Short Rest checkbox. I'm not sure what I'm doing wrong, but here's what I have set so far:

had the same problem... figured out the problem and heres the solution !
you probably set the feature type to replace ! it needs to be set to granted and then in replace base racial trait, select your replacing racial trait.
heres why it does this...
Granted means it is granted from first level to the creature.
Replaced means it will be replaced later in its level progression. so basically if you set it that way then it won't show up, because the creature do not have it from the get go, and since you didn't do the replacement later on, reguardless of which level you are on, the feature will never show up.
so yeah, try recreating the race and try the feature type to granted ! solved everything for me.
now my only problem is changing the original speed of the race, which apparently isn't in its speed or its flying trait, which means i cannot replace the race speeds somehow !

The way you set it up should be for a “Variant” race of Tieflings, and that would replace the normal traits with the traits you have entered. If I understand correctly it will list that feature in the builder. You know how when you look at a Race, the core racial stuff is listed but half of the subrace stuff is not unless you specify look at it? That checkbox designates those things to be listed specifically if I understand it correctly.
I thought that was what the 'hide in builder' and 'hide in sheet' checkboxes were supposed to do?
“Hide in builder” is for the features that get created as workarounds for the system to make it look like some subclasses work the way the book describes, but got executed slightly differently on a tech level for DDB’s system.
“Is Called Out” is meant to fix the problem in the builder with races and subraces where it would show the parent race info but not display the Subrace/variant race traits.
I'm having the same issue and hope that somebody out there replies to this message.

You made them as “replacement features,” but you didn’t want to do that. They are not “replacement features,” they need to be “granted” features. Then, because it’s a racial variant, as part of each specific trait you must designate which “granted” base racial trait is being replaced with that “granted” variant trait. I know, don’t ask. Just trust me. But you cannot change them from “replacement” to “granted,” so you will have to delete them and recreate them.
I can’t quite seem to figure it out maybe im not listening to your instructions carefully enough but (i will not talk about my experience and why i need help) I’m making a home brew race where its a mix of 6 different racial traits that you can choose from about 20 and i made placeholders for the soon to be replaced traits but i added it to my chrahctger and can’t find an option to switch out the traits [I’ll send a link to the beta version of the race] https://www.dndbeyond.com/races/1178657-amalgamo-beta-not-finished#Amalgamo(BETA%5BNotfinished%5D)Traits {for some reason it’s doesn’t show the traits that are able to replaced}

You don’t want to make them as “Replacement” traits. What you probably want to do is make one “Granted” trait and then add the 20 different things as Options and allow them to pick 6 of them.
