Question for this. Could I use Flurry of Blows and use one strike for hand of harm and one for hand of healing for only the 1 Ki cost of Flurry of Blows?
Or does this mean that I can do one or the other in the Flurry of Blows for only the FOB Ki cost and do do both would cost me 2 Ki all up?

Yes. Each unarmed strike of the flurry can be replaced with either Hand.
Yes. To clarify, with flurry of blows a normal monk can use 1 ki to make two normal unarmed attacks as a bonus action (after taking the Attack action).
A mercy monk at lvl 3 can choose either the two normal attacks, or one attack and one Hand of Healing - at a cost of 1 ki either way.
At lvl 11 you get more choices, all of which still cost only 1 ki: two normal attacks, one Hand of Harm and one normal attack, one Hand of Harm and one of Healing, one Hand of Healing and one normal attack, or two Hands of Healing. (Two Hands of Harm are out because they are limited to one per turn).
All of this still requires that you first take the Attack action that turn.
Just have to say that I love this design choice. You learn new ways to harness your ki, and as you grow you incorporate it into your base monk feature. By level 11, you no longer have to choose to spend ki on FoB or your subclass features because the one folds into the other. Really nice for ki management, lets you use your feature a lot so it really stands out in your play, and gives a real vibe of progression and mastery.
