From what I researched, Jack of All Trades applies to straight ability checks as well (ex. "an Intelligence check"), for similar reasons that JoAT applies to Initiative. When I use virtual dice on D&DB, it's not adding the additional +1 when I click Intelligence to roll. It's only applying whatever my Int modifier is for my character.
Example for clarity: DM asks for an Intelligence check. Not Intelligence (History) or Intelligence (Arcana), just Intelligence. My Level 2 Bard has a 10 Intelligence, so a +0 modifier. I click the "+0" under Int. on her stat sheet to roll. I roll a 5 and it's only calculated as 5 (5+0). It should be six: 5 (roll) + 0 (Int. mod) + 1 (JoAT).
This bug does not apply to skill checks (History, Arcana, Stealth, etc.). Those are pre-calculated on the character sheet correctly and virtual dice seem to handle that just fine.

If you want convenient rollables for basic Ability checks that do properly reflect JoAT, then the best solution available is to add them as “custom skills” at the bottom of your skills list, one for each Ability, Strength, etc. You can designate each one to use the corresponding Ability modifiers, and designate them all as “half proficient” so they will automatically get updated whenever your Ability modifiers and Proficiency bonus increase.

Yeah it's an issue because you need to be able to accurately see your unmodified Ability Modifiers for multiple reasons. But whether or not it actually displays on the character sheet you could still add it in as a bonus to straight ability checks. Maybe add a (JoaT) tag to the roll. Or a hover text that explains Jack of all Trades is being applied or something. Hard to believe this is not possible without messing up all of the math that already exists for other rolls. XD

This is disruptive to ongoing campaigns before the 2024 handbook came out. I am bending over backwards to undo the changes to my own sheet while looking for outside support.

Nothing has changed with respect to the 2014 version of Jack of All Trades. If you use the 2014 version of the Bard class for your character, you will get the old behavior.

Are you talking about straight ability checks, not skill checks? While the 2014 Jack of All Trades is meant to apply to those, D&D Beyond's character sheets have never had an implementation for it as far as I'm aware. There are posts from a couple years ago describing the reason for this in this very thread, if you just scroll up.
That's so bizarre, even without extensions I swore it was rolling with the 2014 raw rules. I do understand the limitations off the website itself and why it can't actually do that, but I'm shocked that you're able to emulate JOAT with a feat, but not apply a straight bonus to raw checks in the same. That's super frustrating.
I guess in the interim while extensions update the best course of action is to keep secondary checks in the skills section to roll off of. I do wish, in this instance, I could change the tool tip to reflect the edition without having to manually add it. It really screwed with my memory of how the ability worked when my DM and I were both looking at it in confusion like we hallucinated the last decade.

It'd be good to account for at some point, in some fashion. My workaround is to roll a non-proficient skill with the right ability score.
